Around 12:00 you calculate our calling range that will allow the BB to shove any 2. I may be wrong, but the math you are using to get 14% would be correct if BB was 3bet folding (either wins the pot or has 0% equity). But since BB will be shoving and also have equity in the pot when called, won’t we have to be calling much wider than 14% to deny the BB the chance to profitably shove any 2?

Yes, you’re right. It was an error of expression on my part, I should have said “with no cards” instead of “any two cards”. The calculation I did was for how often we have to fold in order for the BB to profit with zero equity, i.e. without any cards at all/regardless of future equity considerations. With equities considered, the ranges change somewhat.
However, the principle of ‘profiting without cards’ or without equities is pivotal to how we do the math relating to GTO/unexploitable play, which is why I included it. And in practical terms, obviously we can’t play without cards, but if we know our play is profitable regardless of our future equity, we have a baseline from which to operate.
For example, if we’re in a hypothetical spot where our options are either to check-fold (EV of zero) or to shove all-in for half pot, we know that a half pot bet is profitable if our opponent folds more than 33% of the time. So if we put him on a range where he’s folding more than 33% of his hands in that spot, there’s no reason to ever check-fold anything, we should be betting even with our worst hands.

I am wondering, when we put it in “allow calls” mode. Because the program knows nothing about post flop play do you think that increasing our opening raise to something like 4BB would present a more logical calling range for the blinds? I have just tried this and the button range went up from 4.2% to 12.5%, and also the BB calling range dropped from 95% all the way to a more reasonable 25% and the hands it threw up were a lot more playable from OOP. Obv not suggesting 4BB raises in game, but in the software it seems to remove some of the equity that is going to be hard to realise in real life situations.
