I have already identified a few mistakes in this hand but seeking other opinions.
Limp from the small blind vs the big stack was horrible. I was hoping the short stack would shove then i would iso raise but chickened out on raising when he limped. Ill call that a mental hiccup.

I wonder if there is a case for even bigger – maybe around 1/2 pot? Curious tiny bet sizing from him on turn after the check raise. It seems to be a strong hand that wants to get a little more into the pot but doesn't want you to fold after your check raise was called. Inducing action? You have the Kh so he doesn't have top pair and a flush draw. Curious. Was he open ended and hit on the river or 2 pair? It's so difficult op

When the 10 hit the turn. I went into pot control mode because some draws got there plus the increased possibility of 2 pair combos. I was fairly certain I still had the best hand but didnt want to bloat the pot unnecasarily. On the river i was certain I was behind but for a 4 bb bet i called anyway. Another leak of mine.

I think first Im definitely 3betting here. Its a great spot once the cutoff flats. You obviously dont mind getting it in against him and you really dont want to play this hand 4 ways OOP.
On the flop, the BB leading range is probably really wide with such a small sizing and i cant imagine that range is very strong. On top of that, the CO is really short so he really isnt much of a concern. The board is also very coordinated so it is very possible we lose the ability to get value from worse hands on future streets depending on the runout. For these reasons, I like a much bigger check raise. You also dont narrow the BB range at all with your sizing. Im making it like 10bb on the flop. Your hand is incredibly strong, well disguised, and you hold a great blocker in the Kh.
I actually dont think the turn is as scary as you think. The only hands I think gets there are K10 and J10. Not sure of this guys tendencies but I would assume AQ 3 bets pre so only Q9 gets there. I also think you can very easily bet/fold the turn. I dont think he flats a checkraise on the flop only to bluff raise the turn. As played, I would bet again.
The river seems like a pretty easy fold. You beat nothing other than missed draws which i dont think he bluffs 4bb with.

Mike the levels were 400/800 with ante but i dont remember what the ante was at. And you are correct i flatted the raise. It was not a limp.
The more i have thought about this hand I realized that the biggest error was mental game. Variance has been kicking my squarely in the jewels for the last two moths and I have gotten gun shy about playing aggressively and fighting for pots. Because I expected to lose the pot I played to keep the loss to a minimum instead of trying to extract max value from a strong hand. Because of the subconcious fear i played to survive and not to win.

There's no limping in this hand, as has been pointed out.
Would definitely be 3betting here for value preflop, no real reason not to when we're OOP. As played, on flop the check/raise needs to be bigger, to about 7bb, and betting turn is almost mandatory, it's really not a very scary turn card. There aren't that many KT/JT/AQ combos in his bet/call range on the flop, although your small check/raise means there's a few more than there might usually be.
On river, I guess once he makes such a ridic small bet it's pretty tough to fold, but I'm not sure exactly what we beat to be honest. I guess AJ maybe? I think the small chance of him having like A8hh or something might push it toward a call, but on a four-straight board like that there just aren't many one-pair hands he can have.
