I would probably bet more on all streets I would try to get towards 5x pre because it will be easier to gii by the turn. the sooner that you start to get chips in the middle the easier it is to get them all in. By betting small pre and OTF you leave that weird 1/2 PSB for the river
Double suited connecting flops I typically bet more on. I think that you can go somewhere around 60% of pot without scaring any money away. The flop is connected and wet so a wider range should be calling so we can bet more and more often for value.
This is how I would try to size the hand out. you can go between 4-5x pre and should be able to gii on the turn

Should not have shown the results. I would have told you all day it is a flush. Could have been a set until his river bet said it all that it was a flush. Definitely bigger flop bet is needed just in general for optimal play. My standard cbet on that flop is about 380-420. However, not sure it matters because I think villian chases anyway. You got to ask yourself what villian has, if it looks 100% like they got there, they usually did.
You 3bet the limper pretty decent. Whenever there is a villian limp/calling a decent bet like that, it is almost always a small to med pair and set mining or two suited cards. He is a fish, we know this by the preflop action and need to use that info.
