I think you played the hand fine. At first I thought river was a clear shove, but actually now I think about it I don't think you ever get called by worse when you shove. Villain's turn c/r range is most likely to be Tx, 7x and the occasional bluff, and since you chop vs Tx anyway and he's never folding it, there's not really that much EV to be gained from a river shove. It seems pretty unlikely he would c/r pair lower than Tx on the turn and then c/c river with it.

Villain sometimes has JJ too that did'nt 3bet pre.

I don't think JJ ever checks the river. I think the check raise on the turn means he either has a T, or he has a T beat. He isn't doing that with 99, ever. I think you played it great.
I agree with Ginger45, there is not much hands that our oponent could have from which we are getting value on the river, 88-99's but those in my opinion is not check/raising the turn, so checking behind is the play imo.

His defend of your raise and the 3 bb shove pre? I think it is OK by him, but a better play by him with his massive stack would have been to 4 bet, especially if you have not been playing back at him. Conversely, I think that , depending upon your read of him (e.g. HE has not been playing back at YOU) a 4 bet by you in position may have been prudent as well.
